I am not 100% sure what you are asking, but when you clean out canister filters you always empty all of the water when cleaning out the canister. Rinse the media (sponges, biomedia, mechanical media) in a pail/bucket of water from your tank, OR tap water you have conditioned with whatever you use to remove chlorine/chloramine from your water. I then will rinse out the empty canister and fill it back up with media. Depending on your manufacture's instructions, you will be prefilling the canister to an extent with conditioned water and hooking it and then hooking it back up to the tank and allowing it to fill with tank water and evacuate air from the filter before turning it on (again for most models, check your manual-it should be the same step as when you initially set it up).

You may need to top off your tank afterwards.

No, pour the water from the canister down the drain. Rinse the canister with either tap water or tank water and pour that out too.
