That's fine, the bacteria will live in the sponge. Don't wash the sponge too much and always use dechlorinated water to wash it in because chlorine kills bacteria.

The useful bacteria are mostly in the filter so cleaning the gravel is fine.

If you're doing a fishless cycle using fish food then you want to be putting in as much fish food as a full tank of fish would eat so that you're producing the same amount of ammonia as the fish...

Ammonia will raise the pH so wait until the cycle is finished or at least the ammonia concentration is lower.
