What do I do with a net full of fry when cleaning the tank?

You could put some tank water in a bucket and place the net in there until you are done.

How do I take the net out of water without all the fry having no water?

Quickly!
Its just like netting a fish when you buy it.Just don't keep them out for long.
Run an air stone in the bucket if you are going to be a while.

You could also use a small tupperware container ,fill it with tank water and place the net in there until you get it to the bucket.
Not necessary though.

Yeah, just have everything ready for them and a few seconds out of the water in the breeding net won't do any harm. Make sure you're dropping them into tank water.
