I need help. If a 90g has pre-drilled holes (2) do you need to use a sump and if so, how do you install it? Can you seal the holes and if so, how do you do it?
I dunno about filling the holes...
...but the guys with sumps tend to love their sumps! Might be worth a try!

This is an unusal question, huh? Never thought of that before. I wonder if you could get some glass cut and silicone to the inside and outside holes and if that will seal them up? Problem is, you never know if they would come unsealed and a heck of a mess on your hands. OH BOY! There would go your carpet again.
But then, grab it if you are offered it and start a saltwater.
You can use a sump for freshwater too...

I got asked this question by some one else. The got a used 90g, without the sump. The tank has 2 pre-dilled holes and they don't know what to do. They want to have it as a freshwater tank. I don't think filling the holes would be a safe option. How would you know which sump to get? Could you use something else?
...as I understand it...you don't 'get' a sump so much as you make one...usually from a smaller tank...you silicon in a number of baffles and stuff each chamber with whatever media you're using...
...although you could buy a used one and adapt it easily...
The nice thing about the sump is that it provides ample room to mess about it...is out of sight under the tank and is easy to access...it's also the 'neatest' filtration option...everything is tucked out of sight...

Could you use the holes to run a canister filter? What are they usually for? When it comes to tanks over 55g I'm lost.

Does the tank have an overflow in the back or on the sides? Or does it just have the holes on the bottom?
When I bought my 90g, I had a choice of having it pre-drilled or not. It is my understanding that once the holes are there, they are there and very difficult to safely plug up.
However, even if you do have the holes and don't want to use a sump, you can easily convert the overflow system and run a couple of canister filters through it. Also, I would recommend pre-heating the water via a filter with a built in heater or a Hydor EHT attached in the line, this way you'll having nothing exposed in the tank itself.

you can patch it with a piece of glass and silicone.
Or you van use a bulkhead fitting and cap one end, preferably the end inside the tank. You will have to put a hole in your stand were the bulkhead fitting comes out the bottom of the tank.
