My Local Marine specialist told me to keep the coral submerged when your putting it in place, and ive (And I mean literally for 2 seconds) Brought the top of the coral just slightly (Really slightly) above the water..
Is this going to harm it really bad??

as long as you don't leave it out of the water for too long to let it dry out it should be fine. I expect my corals before putting them in my tank and take off algae and stuff from the plug and this all done out of the water.

Yeah you're fine, no worries. I have had many a coral out of the water with no issues. Sometime it's impossible not to have it out of water depending on what you're doing...

Yup, the main organisms that are of concern for exposure to the air are sponges. Sponges, with almost no exceptions, will die if they are exposed to air. Corals are frequently exposed to the air. In parts of the Pacific, during spring tides, some parts of certain reef crests are exposed for almost an hour or more. These reefs survive just fine. It's not something I'd recommend doing a lot unless you are fragging the corals though.
