I have 3 stalks of bacopa in my aquarium, and one of the taller ones seems to have 2 more "stalks" growing wrapping around the big one. How would i go about pruning and replanting this type of plant?

just snip it at the stem where you want (height wise) and replant the top bit you snipped off...it will continue to grow so you end up with double the bacopa :19:

Would it be ok to pull the plant out of the gravel to prune it and then put it back?

Yup, that would be fine as well. Sometimes that is actually preferable in order to maintain the aesthetic value of the plant.
