Murky waters

I just completed a partial water change and while doing it I removed a couple of plants. On doing so I kicked up a load of crap from the gravel, some of which I scooped out but the water is a bit murky now.

My question is this:

1) Presuming this will setlle down, is it good or bad to have this muck lying around on the gravel?

2) If not, is there any way of "cleaning" the gravel i.e. removing faeces and other manky material without such disruption to the water quality?

Other than this the water is fine with regards to nitrates etc.

You can purchase a Syphon Kit from your local pet shop which has a wide bit at the end of the hose and it allows the rocks to shuffle around inside and all the mess and crap in the gravel will come out but leave the gravel in the tank
